考古学チームの助手の時津トワは、雪山登山中に遭難した時に、不思議な生き物ガイモンに導かれて洞窟内へ辿り着いた。導かれるまま中へ進むと古い神殿と氷の巨人像を発見する。その時地震が起こり、気を失うトワ。トワの夢の中で地球の危機を告げる巨人。巨人は研究チームに回収され、教授により『セレスティア』と名付けられた。研究が進むにつれ、トワはセレスティアとのシンクロに成功し、操縦者にされてしまう。その頃、謎の惑星から怪獣が地球に飛来してきた。地球のピンチに立ち上がったトワはセレスティアとシンクロし巨大怪獣に戦いを挑む。死闘の末怪獣を倒すセレスティアだったが、防衛大臣はセレスティアを脅威とみなし生体解剖を支持する。そんな時、怪獣が再び出現、セレスティアは地球の命運を賭けた戦いに挑む！【HAPPY END】
