宇宙の果てからやって来たステラレディーは地球守備隊の紅一点シノ・サヤカとして地球の平和を守っていた。そんなある日、東京の中心部に縄文時代以前に栄えた超古代文明クスカの遺跡が発見される。昨今頻発する怪獣出現との関連を探るために発掘現場に急行するがそこに現われたのは善良そうなプティモンという怪獣だったのだ。プティモンを本部に連れ帰ったサヤカだったが、天噛博士の言語解読装置によって恐るべきメッセージを解読する事に。プティモンはクスカ文明を復活させるために人間社会を滅ぼそうと画策していたのだ。
